Thanos gave Loki mind stone to get him space stone from earth. Loki's failure made Thanos stop working through proxies to get the infinity stones which was cemented by the betrayal of Ronan in GoTG.
This is what I think. I don't think the sceptre was initially meant to contain the stone. The sceptre was retconned to contain the mind stone in Avengers: Age of Ultron.
