Agreed that Strucker was such a waste, and I understand why they did it, but I also do hate that Pietro died, as said above.
I’m also inclined to say Ronan. He’s a very complex character in the comics, sometimes even acting as an ally to the Fantastic Four. But the MCU turned him into throwaway villain #12.

Future Chase Stein with the glasses in Season 1 could have been depressed because his friends all got snapped, which could have been part of why he was trying to get the Time Radio working to change the past.
The falling buildings we see on the Time Radio in Runaways could have been from the day Quake and Graviton destroyed the world in the original timeline of Agents of SHIELD Season 5.
In SHIELD Season 7, Enoch said he'd seen the future, and Coulson's Team had all survived, meaning Enoch left Alya at least once to visit Earth. If the time he visited Earth was October 2023, after Endgame, then part of his visit could have been briefly meeting Bruce Banner or Hank Pym and learning the secret of the Quantum Realm, the final ingredient to Time Travel, and that could have been how Fitz & Simmons learned about it. Tony Stark's breakthrough in Endgame could have been the thing that lead to Fitz & Simmons' breakthrough in SHIELD Season 7 that allowed them to return to the Temple.
I remember reading a rumor that SHIELD Season 7 was going to deal with the Snap towards the end (obviously false) and that in the final episode, Ghost Rider was going to appear before the Team, tell them of Thanos's attack, and make a magic portal to the Battle of Avengers HQ. And the reveal would have been that the Agents of SHIELD were in Avengers: Endgame -- we just didn't see them because they were in the background, but they made it into the movies in the end.

Thor could have just kept his father's staff Gungir in Ragnarok (he is the new king after all). Then, he wouldn't have had to spend most of Infinity War forging a new weapon.
Rising Tide could have played a bigger role in Agents of SHIELD and the Ten Rings could have played a role period.
Speaking of the Ten Rings, in Agent Carter, I was convinced that Dr. Fennhoff's ring was one of them. He would always stroke it when he hypnotized people and an ambient tone would play. The ring is also on his left hand ring finger, which if I remember correctly, was the position of the Mandarin's "Liar" ring, the ring of illusions. I thought we were going to see different rings pop up throughout different shows, leading up to a grand introduction of the Real Mandarin where all the rings come together.
The Ancient One in Endgame could have been the one who helped Bruce solve his Hulk problem, by separating their two astral forms and allowing them to talk to each other. The Time Heist is when Bruce & Hulk could have reconciled and become one.
Not getting at least one moment of Kraglin using Yondu's arrow in the final battle against Thanos.

Mysterio, I loved the illusion scene, but by the end it was like Spider-Man was fighting drones instead of Mysterio, I wanted to see a lot of cool illusions in the final battle like the middle battle
