The Russos confirmed they decided to adapt Civil War after BvS was announced.

^The doesn't necessarily mean that Civil War was a response to BvS. I can see Marvel taking a different approach to things because of DC, though. I'm sure that Aquaman has significantly impacted any plans they may have for Namor.

No wait. Ignore my previous statements. Just checked the interview myself and other interviews in the past and what I can draw is:

They had a plan involving Flag Smasher, then they realized it didn't work well. Then started to pitch several ideas and Civil War was proposed. They weren't sure of it, until BvS got announced and they decided to go with it and the movie was changed incorporating RDJ.

So yes, it wasn't a complete and total reestructuration because they didn't have a solid direction, but BvS set the beginning of Phase 3.

So BvS allowed CW to happen, but "response" is too strong of word. That's interesting

Yeah, response sound kind of "generalized and maybe harsh" word xD, but we wouldn't have got Civil War if BvS hadn't be announced first. But that is healthy competition. The fans are the ones that are rewarded.

Given how troublesome Civil War's pre-production seems to look like it... I am amazed the movie actually performed very well.
