We know that Loki left with the Teserract in an alternative 2012. Now, that may not be the case. If you rewatch 2012 Avengers, you will see that Loki is not present at the shwarma scene after the credits. The Avengers are still in their battle uniforms, and seem a little sad and worried. Something is clearly wrong. Now, when Thor takes Loki back to Asgard, everyone wears different clotches. So we can assume this scene takes place at least a day after the Battle of New York. But why would they wait a day to take Loki back? Well, he clearly wasn't with S.H.I.E.L.D., maybe hiding in Jotunheim or something like that.

Either Loki escaped in the main timeline as well, or the entire Avengers movie takes place in another timeline.

Hmm nope. In the Iron Man 3 Prelude we get another look at the Shawarma scene, Loki was held in S.H.I.E.L.D.'s custody, the Avengers were just having a moment to enjoy themselves, they were tired.

All I know is that the scene where Thor takes Loki back is clearly after the shawarma scene.

Right now, I am more wondering what happened in the alternative 2014 universe where Thanos came from.
